FAIR GraphRAG is a framework that systematically integrates FAIR Digital Objects (FDOs) into graph-based Retrieval-Augmented Generation (RAG) systems, constructing semantically rich knowledge graphs where each node is an FDO. On a biomedical RNA-sequencing dataset, the framework achieved 92.86% question-answering accuracy with gpt-4o-mini and demonstrated high explainability, significantly improving FAIR compliance and performance over non-FAIR baselines.
Key insights
- Systematic integration of FAIR principles at the granular level of KG nodes (via FDOs) substantially enhances the accuracy, coverage, and explainability of RAG systems.
- Rich metadata, persistent identifiers, and ontology term mappings, enabled by FAIRification, are crucial for answering complex, domain-specific, and metadata-related queries that non-FAIR systems fail to address.
- LLMs can be effectively employed not only for query generation but also for automated and scalable construction and FAIRification of knowledge graphs from raw data sources.
