About this paper

Jonathan Feldman, Jeffrey Skolnick

AlphaFold 3 tests whether a compatible donor alignment can improve a target’s predicted structure. The authors place donor-alignment columns at structurally corresponding target positions while retaining the target sequence. Across 94 transplants, median TM-score against experiment rises from 0.442 without alignment to 0.717; shifting the mapping removes the benefit. The test supplies the structural correspondence in advance.
